Because none of the events of Star Trek: Enterprise have yet to be incorporated into any comic, there is, for all practical purposes, just one Starfleet in comics history. That Starfleet is the one authorized by the Articles of Federation, which also created the United Federation of Planets. (On Enterprise, Starfleet refers to an organization, very similar to the Starfleet of the rest of Star Trek lore, which derives its authority solely from Earth's planetary government. Sometimes, this organization is referred to as "Earth Starfleet" in Star Trek fandom--to the extent that the individual Star Trek fan musing over the topic considers Enterprise to be a part of their personal canon at all.)
Confused? Don't be. If you don't understand any of that, just know that Starfleet is the scientific, exploratory and sometimes military wing of the executive branch of government of the United Federation of Planets. It's what would happen in America, essentially, if NASA were in charge of US Armed Forces.
