When the encounter with Chang goes badly for Kirk and the crew of the Bounty, Enterprise-A comes to their rescue. Pike and Kirk didn't part on the best of terms, though, so the former is none too happy to see a Kirk he thinks of as a "quitter". Worse, Colt's desire to keep a low profile in this time line is now mooted.
Kirk convinces Pike to let their old feud be put on hiatus because Colt is dying from temporal displacement, and must be returned to her own time as soon as possible. Pike agrees, seeing the basic soundness of Kirk's plan.
Meanwhile, Starfleet views Pike's dalliance across the Neutral Zone as a destabilizing move for the whole of the Alpha Quadrant. They send Number One, now in command of her own ship, to intercept Enterprise--and destroy her.
Chang returns for a second attempt on the Enterprise and the Bounty as the issue ends.

The Pike of this story is in command of the Enterprise of the post-Star Trek IV time period. Thus, it can be assumed that Colt's disappearance changed a great many things in this time line.
This issue makes explicit Number One's name, giving her the less-than-heroic "Eunice Robbins". It is unclear at this time whether any other issue refers to her by this name. If not, the name can be explained away as having occurred in an "alternate reality". Still, as Paramount views nothing but films and TV episodes as canon, it really doesn't matter much.
